Searching for data in American FactFinder (AFF) is a multi-step process.
Let's walk through an example:
How many manufacturers of dog and cat food did the state of Alabama have in 2007?
At factfinder2.census.gov, use the Select Topics menu to select a Program:

Use the Select Geographies menu to add geographies:

The List tab currently is limited to a small amount of the possible geographies in AFF. If your geography does not appear in the List tab please use the Name tab For more geography selection tips, see the Using AFF Help Guide [pdf].
For certain geography levels there are predefined group geographies (e.g. "All States within the United States").
Use Select Industry Codes menu to add a NAICS (North American Industrial Classification System), Product, Material, or Commodity code:

If do not know what NAICS code to look for you can use the Industry Code Filter Options or find codes at the NAICS Website.
If you are looking for entire levels of the NAICS hierarchy, AFF has predefined groups of codes (e.g. "All subsector codes in 31-33").

The search results are now limited to only Economic Census tables that include NAICS 311111 at the state level.
Using table EC0700A1: All sectors: Geographic Area Series: Economy-Wide Key Statistics: 2007, you can see that there were 5 establishments in the state of Alabama classified in NAICS 311111, which are primarily engaged in manufacturing dog and cat food.
