Overview

The Open Mass Spectrometry Search Algorithm [OMSSA] is an efficient search engine for identifying MS/MS peptide spectra by searching libraries of known protein sequences. OMSSA scores significant hits with a probability score developed using classical hypothesis testing, the same statistical method used in BLAST. OMSSA is free and in the public domain.

To use our public search service, select from the links above. You may also download OMSSA and use it as a command line executable on your own machine.

OMSSA is described and validated in a paper (preprint). The current search statistics are described in a poster. The OMSSA source code is in the public domain (please see the FAQ for details on downloading and building).
